The Heraklion Archaeological Museum is administered by the Director, Dr Stella Mandalaki, and organized in four main departments. The Department of Prehistoric and Minoan Antiquities (5 archaeologists-curators) and the Department of Preclassical, Classical, Hellenistic and Roman Antiquities (4 archaeologists-curators), both share responsibility for curatorship, collections management, exhibition, education and outreach.

The Department of Conservation hold responsibility for conservation, restoration and facilities management of the exhibits and collections (8 conservators and technicians). The Department of Administrative, Financial and Technical Support, Security and Guarding is responsible for the administrative and financial support, security, visitor services and facilities management of the buildings (45 permanent and 72 temporary employees of various specializations).
